Followings items are deducted from monthly salary; Income tax, Inhabitant tax, Pension insurance premium, Health insurance premium and Employment insurance. The rate of them is as below. If your gross salary is JPY300,000 per month, net salary which is transferred to your bank account is about JPY240,000 because of deduction. The company usually make a payment for taxes and social security contribution to Government instead of you.

Inhabitant tax : 10%
Pension insurance premium : 9.15%
Health insurance premium : About 5% (Depends on Insurer)
Employment insurance : 0.3%
